I suspect the two communities will face a steep learning curve. Not for the UI or gameplay mechanics as much as for the coordination between the two communities; learning the habits, styles, advantages and pitfalls of each other. If possible, I could see FPS players seeking out particular PvP MMO 'generals' with which to align, looking at their play stats and learning their high-level tactics from a worm's eye perspective, while 'generals' strive to adapt to the (unknown) reliability of arbitrary FPS players who are drawn to this sort of game experience. This is a different experience in many ways, and I appreciate the fact that it involves a stronger emphasis on relationships, meaningful relationships based on gameplay performance as well as social aspects, as you alluded to earlier. :)
